The flashing check engine light to me indicated a large amount of miss fires, although not enough to set a code. Mode 6 diagnostics would show actual miss fire on each cylinder. It may be that your transmission is not engaging correctly. I did a quick youtube search and it seems that's an issue in other Ford cars as well. What seems to happen is that when you shift into park there's a little button that needs to pressed to tell the car that it's in park but for some reason ....
